Given a solar system is current a 16 cubed sector area, maybe limit based on number of shops per solar system. That is really great idea. I both dislike when its set really high and you can get two in the same sector or when its really low and maybe none for three star systems.
In order to really give this game an MMO feel you would need four things

Its not a solution, its just lazy. You could just put down a set of side struts at the corners to mark the size of the dock. This way you leave space for protruding turrets and leave the dock easy to move into and out of while still marking the correct size prior to docking.
