Mine does something similar. In order to launch the game, I have to launch the jar, click the start button, wait for it to disappear, then do it again promptly in order to get the connection setup window to appear.

If you want to launch something, it's fairly easy to do by undocking it and simultaneously firing a 100% push effect pulse beam at it. Add some lights going down the launch tube for some really cool effects.

I like this idea. I can imagine your idea with two capitals shooting energy orbs at one another. This also adds crew potential because the pilot might have someone else in the computer to hold down the button for several seconds to charge while the pilot flies and fires other weapons.

I honestly think this should be a thing in the vanilla game. It should be possible to turn it on and off, though. Most people will probably want this in singleplayer, but some servers won't want these NPCs getting in the way.
This is the only part I'm a little iffy about. You may need a crew member to operate some of the systems on your ship if it's getting THAT complicated.
