I don't know how Seeds of Andromeda does it, but spengies doesn't use blocks for its planets. It uses massive balls of voxels on its own grid, while Starmade planets are, you know, actually made of blocks, like they should be.
I think ship scores are completely insufficient for unloaded fleet battles. We need one of the "minimal load" battles that were suggested that allow things like armor placement and thickness, system placement, turret angles, interior placement, etc, to function, without causing a ton of lag.
I would disagree on them being "unstable" or "experimental." They work fine on any server that isn't complete and utter garbage, and don't cause lag for a long period of time on undock if they're installed properly.

I would say don't force those rules on the flagship. This would make keeping your fleet intact a skill for people to learn, rather than something automatic.
The trick with beams is that each tick needs to be strong enough to break a block of advanced armor. You're not going to be able to get that at the size of your turret. I would suggest changing your weapon type from what I assume is rapid beams to either cannon/pulse/punch or beam/beam/punch.
