What? I can't see any difference between screenshots and in-game graphics, and I never cranked anything up for that. Does that also happen with vanilla graphic settings?

But you should try to build a new ship a check if the problem resurfaces, just a few blocks with some five block turrets.
If I redock a turret on your ship, it's fine and remains that way after restarting the game. Maybe it's a problem with your installation. If that's the case reinstalling the game in a different folder might help.
A ship that size takes its time. I suggest you look for a build server that allows you to upload your ship. That's probably the best place to find someone to help with building.
Is this an AI problem, or do you also have the problem when you control the turrets manually?
