When you salvage npcs the content goes to the ship cargo if correctly linked. But when you pass thought the loot in space it goes to your inventory, there should be a option to get it into your ships cargo, its boring to every lot you get, to stop the ship, press R to enter the ship and store your lot on the ship cargo.
Taking lot from npcs dont go to ships cargo.

yeah it ought to be added at some point... maybe slave storage to ship core? For now, you can make it a little easier by using build mode to store your goodies, as you can use the storage boxes from there as well. As a bonus it remembers your position so you don't even have to run.
