    What's wrong in this screenshot?

That's right! There are damaged blocks on the ship, but the HP and Armor are all full. I used the station repair to fix the damage, which reset the ship's HP and Armor based on the max for the number of blocks left, but damaged blocks seemed unaffected. Was able to fix them with the astrotech beam w/o any problems.

I know it's a pretty minor issue, but it still needs fixing at some point, even if it's just a hot patch.

Armor and HP are on top of the health of the single block.

They act as global buffer that, take away a specific percentage of the inflicted damage from the block itself, but the other half still damages the block.

This is no bug, the block "just got damaged" and you repaired it. =)

So if I use a station to repair damage to my ship, it resets the hp and armor, but blocks that have been hit still show up as damaged? Is it actually repairing my ship then? Or do I have to use an astrotech to fully repair my ship?

    Correct.

    The "reboot" repairs your ship-hp.
The "repair" replenishes your armor ratings. (See it as some time of reactive armor)
To repair the blocks individually, you need to use astrotech or replace them.

Without the ship-hp and armor we had a long time where the most weapons exceeded the damage a single block can take, so there were literally no damaged blocks, they were destroyed or intact in most cases. (Only some rare cases like "splash damage" showed a few damaged ones.)
With the new reduction systems on top, that introduce a global hit-point system they appear again as they were meant. =)
