My suggestion is that server owners/admins should be able to use a command to ignore normal power requirements and damage calculations. The reason being that it can be used to make AI enemies harder and indestructable areas.
Currently all AI enemies are limited by the same power requirements...
It depends on how you want to create your universe, theres plenty of sci fi with wildly varying shield and hull types, in some such as mass effect shields only protect fully against kinetic weapons but not against energy weapons, and then there are some where shields only work against energy...

Those seem like pretty good ideas. Also what about weapons that do not scale up very well, say a weapon that at 5 blocks is lethal against small fighters but 400 blocks is only slight better than before with just more range

You have a good point with the missiles going through gaps in the shields. I suppose a balance is to have missiles be vulnerable to being destroyed by AMC and other weapon fire.
