      I've just tried merging a fresh customBlockBehaviorConfig.xml on a fresh install, with the same result. As soon as the first player connects, the server log gets spammed with this repeated over and over again, until I manually kill the server process.

      Nope, those are definitely .ent files inside the exported sector .smsec files, at least in the "old" ones I have from 2014.

      Certainly not a stretch, considering 16GB modules are already on the lower end :) However much RAM you have, it might be better to not assign all of it. In my experience, 4GB for the client is ample, and for the server as a single player host 2GB is easily enough.

      Not bad, I usually run into high 60s to mid-70s... Could be low memory? Now that I think of it... if you say starting the server separately helps, that may be just it... I can't remember seeing anything in your logs, but have you tried assigning more memory to Java (the notorious -Xmx switch)...
