Have the ship assembly take time. Meaning you can't just instantly spit out a new ship. Stack limits and more limited storage for the mobile shipyards would be good for balancing too.

I have a ship with 330 turrets crammed onto it - I had to shift into each one and set their AI to target missiles - this was before target data saved to BP.
Warp gates trigger when the core of the ship passes into and through the 'active' layer. It is just a super long way of using /change_sector, but it gets the job done for now. With smart building you could make the gates appear to exit out of each-other. But that's a lot of work for very little...
Are you sure your weapon PCs are the right way? Fire direction is decided by the weapon PC. If they aren't oriented forward, then it won't fire forward.
Personally I like the spread of missile + missile. It helps with getting all the heatseekers out there to target multiple entities and strike at varying times.
Increasing shield capacity won't change how people build their ships - shield poppers will still exist. Wait for the HP system, it'll remove the ability to instakill. Unless you have a plethora of missiles flying absolutely everywhere - even then you'll probably survive.
