Those are definitely old ships before the weapons update. The old BB and Heatseaker missiles turn into Shield supply beams and I think power supply beams? Correct me if I'm wrong. That would also explain the lack of shield recharge.
Even if you attack the Trading guild they will always stay neutral towards you. It just takes a while before they "forgive" you. Normally just running away will work.
