Weapons firing from empty space.

Ive been building a ship for awhile and it came to my attention an anti matter cannon and one of my missles fire from an empty space below my ship, there are no cannons or missles even near this area. Here is a picture, notice in the lower left.

This picture poorly demonstrates the problem, but I have it too. The only solution I have found that works as long as the server is running is manually activating(or deactvating and reactivating) all of the cannons you want to fire. Though this is overly tedious on large ships.
