So, I fired up the game to get back to building my black Klingon Warbird and after the game updated, I discovered the ship and all my work was gone! The game was starting as though I was starting a new game entirely.
As luck has it, the update installed a "new copy" of the files to the desktop and the original was still sitting in my downloads folder. After a little fiddling I found that the "server-database" folder seems to store player data. So, this is what I did:
And this seams to have worked. I'll update this if I discover any other problems.
This solution may be elementary to many people, but I felt obligated to share what I did to fix it.

- Made a "back up" of the new game folder.
- Deleted the "server-database" folder in the new install.
- Copy-pasted the old "server-database" folder into the new install.
- ???
- Profit!
