I think it is all too complicated and unbalanced.
The main problem are exploiters: funny people which ruin your fun.Offcourse you think there is a lot thought behind this and it is all balanced and tere is but I guess you never saw an capital rocket ship capitally atomising everything with just one broadside effectively rendering a ship with cores completely useless.
Now the secondary cores would allow the exploiters/me a second thing: create even more unfair stuff because obviously not everyone likes the Idea of putting so much thought in his/her constructions and misses the great boni of secondary cores.
It would just be a great loss for everyone.The world and especially starmades broken balancing isnt ready for this.
To suggest an improvement:
Just allow the pilot to steer the ship while the core is overheating cus overhating doesn mean destroyed and It makes blowing off weapons more effective
