Reproduced 100% of the time on both Windows 8.1 and Raspbian.
Running the updater jar will download and unpack the latest update like normal, however on a FAT 16 formatted usb stick, after completing this starmade can't find the installation it just made, on windows the server gets confused and crashes, and on raspbian the server gets confused, looks in the systems home folder instead, then crashes.
The result is as if i tried running the server after deleting the rest of the starmade files.
*EDIT* The reason for using FAT 16 is because on the 2 GB stick it has signifigantly better I/O speeds, and every ounce of performance is needed when trying to run "star-pi" (or "pi-made") :P
