The problem:
The ship core can be seen by anyone unless you have a radar jammer, which makes it easy to dig through the ship and overheat the core.

Solution:
I think the best way to identify the ship on the GUI is to have the diamond around the center of mass. This way the HP system can be fully utilized because players would aim at the whole ship instead of finding the quickest way to the core. This will also make boarding more interesting because those players will have to explore the ship to actually find the core and take out the pilot. The core should be visible as a notification when it is in sight of any allied player.

Seeing the core is only useful when boarding or entering your ship because of the new HP system.

It's also hard enough for boarders to enter the ship, spending a few minutes just to get past a blast door or two. This would make it even harder.
