Pirates are turncoats, and can shoot through walls

I initiated a level 1 wave just before I entered the hanger of my Miranda class (http://star-made.org/node/9197). Just after closing the door behind me I started making my way to the bridge, but before I could get very far I was instantly killed by one of the ships outside. When I returned to my ship I found no damage whatsoever.

Also, all the pirate ships changed into trading guild ships. I have seen this second bug happen a few times before.
