Hello! I've decided to do some !!science!! now that chain docking is enabled to see which turrets and docked ships can damage which other turrets and docked ships. Here are my results so far (Y means the entity on the left can damage the entity in the column, N means it cannot):

Conclusions:
Currently, both chain docked ships and turrets are given no protection from attacks made by the base ships or any of its docked entities. Similarly, cannonfire from these docked ships and turrets will damage all other entities docked to the base ship, including the base ship.
All entities docked directly to the base ship play nicely with each other and the base ship, but not with chaindocked ships.
The base ship can hurt its own turrets and docked entities, including chaindocked ones.
Testing was done only with antimatter cannons. Behaviour may vary with missiles and salvage beams.
Related Bugs:
While turrets and docked ships can draw power from the ship they are docked to, turrets docked to ships docked to ships cannot draw power from the first source.
Ships and turrets docked to faction home bases are invulnerable. However, chaindocked entities (ships and turrets docked to ships docked to faction home bases) are not. This means that, if a ship carrying turrets or docked entities docks at a faction home base for safety, its own turrets and docked ships are vulnerable to enemy and allied weapon fire.
Final Notes:
This is a significant problem, as it is very easy to accidentally destroy your own turrets and docked ships, especially because ships can fire through themselves. While chain docking has been enabled, it is however largely untenable in any kind of combat situation currently, as ships utilizing chain docking are likely to tear themselves to pieces rather than hurt the enemy.
