Let's say you accidentally built your ship backwards. How would you move the core to get it facing the proper direction?(You know, the arrow thing)
How can you rotate your core

well,the thing is.. :P you cant really turn it around.
What I would suggest to you (if the ship is small and your computer can handle it)
is to get into creative mode, copy the whole ship (using the advanced build mode copy /paste feature)
go to another fresh ship core,and paste it as you like it.
to get bigger copy/paste dimensions
go to your starmade instalation folder.. open "server.cfg" with notepad
find the: PLAYER_MAX_BUILD_AREA = 800 <---set the number to be the same/longer as your longest x/y/z dimension of that ship
