Much like the option inside the task manager I would love StarMade to open above all windows, since that seems to be the only way to not have it be obstructed by the taskbar when in windowed fullscreen.

not the "perfect" soluce, but i used to use this http://www.nextofwindows.com/how-to-make-a-window-stay-always-on-top-in-windows-7/ On some other games with the same issue than you. That can make you able to windows full play since it was patched

Why would you window your fullscreen? Just change it to the non windowed version. It will solve al your problems.
Edit: To clarify: you must have the full screen option enabled.
