A different fighting style for larger ships. (target the engines!)

    Simple to suggest. Possibly not as simple to achieve.

    1: not all the weapons fire straight forward when you tell them to. Rather you select beacons for each weapon computer to attack, (likely with the option to set multiple beacons to target) Think of the way space battles are fought in startrek/stargate: 'target those sublight engines' said someone,

    2: this one could be harder to explain:
    Engines and power cores also need their own computers if they're past a specified amount which operate nearby blocks and share the damage. That way hitting a cluster of engine/weapon/power blocks will criple the system without the player needing to hit every single block. At the same time the player could also make seperate systems for their ships in case one is destroyed (engine pods a/b/c , power group 1/2 and so on... ),

    3: some computers such as engines/power computers, need to be reasonably close to one block in a cluster (and only need to be connected to one block in a cluster, doing more is tedious) therefore when each computer has it's beacon the ship is hit in the right spot to knock out the right thing. Each computer beacon (turrets too) will be smaller to avoid ships becoming an ugly mess of beacons. The 'main' beacon is also smaller on smaller ships with less systems.

    4: Each ship core allows for an ammount of blocks that don't need a computer. you should be able to put down a few power blocks,weapons and engines onto a ship without needing aditional computers. This wouldn't be enough to support a larger ship, but it would be highly beneficial in supporting smaller ones.

    I like your ideas! If you want to make a ship not moveable, you have to destroy almost every single thruster block. At your idea the attacker just has to destroy the engines computer. To make repairing easier: there should be a way to add a computer (weapons for example) to an existing array, instead of delete and rebuild the complete thing.

    Some cind of auto-focus and auto-fire for the ships (bigger ships, maybe an additional computer) main weapons would be nice. You could focus and shoot enemy A with the amc and lock target B with missiles while amc still attacks A.
