Do the heat seekers need more missile capacity modules or do they simply "split"?

I have noticed that basic armor has the most HP, yet people recommend layering it with standard and advanced. I don't quite understand how I'm supposed to layer though, do I just put the three layers one above the other? If so what's the recommended order, or what does each armor type accomplish?

I think it would add a nice element to the game if certain weapon effects made AMS turrets more effective. Since in real life it has been proposed to use laser weapons to heat missiles up to explode, and explosions generally occur from heat, to have heat effect shells also deal extra damage to...
