They canned the original respawn capability because there was an item duplication exploit associated with it. There's a new respawn system now, though, which requires the sector to be completely empty before respawning 'roids.
You can't even board ships with teleporters at the moment (They would have to have set their transporter to public access... If they left it that way it's their own fault), and when that is implemented the shields will probably already have to be dropped. Just saying.
Here's a suggestion. Large entities should be divided into several bounding boxes, if they aren't already. When two entities come near one another it shouldn't have to calculate collision stuff for ALL of both entities, and right now it seems that that is how it's structured.
Personally, I would agree if it weren't for the planned crew systems. No matter how awesome Schema's path definition system is, someone somewhere is going to manage to create a transport system that is too complicated for the NPCs, and they will need transporters hidden in nooks somewhere for...
Yeah, the entity targeting bug with beams exists; it also causes problems with docking when there is an entity behind the point you're targeting to dock.
Requiring open space sounds like a bad idea; forcing people to have antennas sticking out of their ship is... well, not conducive to the nearly complete design freedom this game gives us.

...This also affects faction access, for the record... While your faction members (hopefully) mean you no harm I can see issues arising from how it drops your shields when someone transports to your ship :\
...Actually, come to think of it, if anything, the ability to drop or raise shields from a console could be added, and transporters could be made so that you can't transport unless both ships have lowered their shields...
