Hard to do - it's not a simple problem and there isn't a simple fix. The best way to force players to do something you want is to give incentives to your path, not punish their path. Almost without fail there is always a way around obstacles, but encouraging someone to do something else properly...
You can increase the density of a spread out ship immensely and it's still nearly as effective. How do you account for docked entities? Turrets? All sorts of problems with this idea.

A ship with large thin wings, long docking arms, etc receive the same penalty as they extend dimensions without adequately increasing block count.
It really all comes down to DPS versus regen - without the ability to do more DPS than regen, even in a best case scenario you only have a few seconds of outage to do damage. At 50:1 you'd have to be facing a poorly designed ship that's either lacking full ion or seriously lacking in the regen...
10x is a solid estimate. The biggest disparity I've seen so far was a 5k mass spaghetti ship killing a 150k mass normal ship. That really is probably the biggest difference ratio wise I'd expect between a spaghetti ship and a decent normal ship.
