Wrong version of the big ship docked.

I docked the rack to the Main ship, and saved the rack. Thus it didn't actually save the main ship. It's now fixed, the ship is docked to the rack, so both ships are now attached.

Crusade helped me to do something similar. You can get the blueprint's folder (no the whole blueprints folder, the folder for the ship) and zip it (right click, sent to compressed (zipped) folder). From there you rename it to .sment and import.

Your ship AI on dock weapons should work, but they can only shoot at something within their arc (about 45-60 degrees infront assuming nothing in the way). Again, turrets imply movement, dock does not.
