If I have a big ship and have just finished a big fight I assume my ship will be full of holes. Will I have to manually repair every single last damage caused to the ship? Or is there some kind of auto-repair feature?

Unfortunately there is no way to repair a ships lost blocks beyond doing it manually or tearing the ship down and putting the materials back into a blueprint and respawn it. The planned shipyard system should give us the ability to repair ships to a blueprint specs.

Are there any details out about how this shipyard system will work or when it will be ready?

    Soon™

I do know the blueprints meta item we have in game now is the first step in the shipyard system. Any information beyond that is pure speculation. I believe that once we have shipyards we will be able to park the ship and tell the shipyard to repair the ship to a blueprint you specify using blocks in linked chests. You could potentially tell it to make any blueprint so it may be able to destruct ships and rebuild them as a completely different ship... like i said most of this is speculation.

Literally just spoon. They can only work on one thing at a time. It's probably hard for them to decide which get priority and what doesn't. That new system was supposed to come into effect...where? Here's a temp:
