Playing on a Multiplayer Server.
I got out of my ship (taking care that it was fully stopped) to loot a pirate ship I had just destroyed. After accidentally entering the overheating core of the pirate ship, my ship had disappeared. The blue marker pointing you towards your ships' location was towards the pirate ship I had just entered. The ship did not appear on the navigation screen and was not able to be found after searching for it, so I do not believe it just 'floated off' after I bumped into it.
tl;dr Ship disappeared moments after I left it.
