Calbiri's posted chart of primary, secondary and tertiary weapon linkages specifies that the primary effect of punch as a passive defense is to reduce damage to blocks, whereas in the Wiki, it states that punch provides protection from armor piercing projectiles. Calbiri's chart states that pierce does this passively while the Wiki says that passive pierce gives a block armor bonus.

I strongly expect that Calbiri's chart is the correct one, but thought I should point this out.

Yeah I think there was some confusion.

    In-game
piercing adds armor (30% => 30 armor added accumulative)
punchthrough protects against penetration effects like piercing and punchthrough.

Still not sure what it should be but even the ingame descriptions, that were done by calbiri I believe are saying this so his chart was maybe more or less a guideline.

So Lancake, you are saying that the Wiki is correct and that Calbini's chart is incorrect. Pierce does not protect from piercing effects, punch does that? Pierce adds armor instead?

Correct. In-game numbers AND description confirms what the wiki says.
