Docked Ships, weapon direction.

I am having issues with a cap ship I use to fight pirates. I have a completely enclosed shuttle bay using blast doors. I can be in a battle fighting pirates and my shields only go down to 80 percent at the least. After the buttle everything that was docked inside my bays are completely destroyed.

My other problem is when I mount a row of cannons to the front of it the cannons are shooting off to one side of the ship not directly sideways but at an angle forward and to the side.
