It would be really cool if there was a way to make it so that you can upgrade your parts, so you can upgrade either the weapons computer of anti- matter cannon for example... This would make it so that they did a lot more damage but at the same rate spared you from making a giant immovable ship...

Can you add some kind of modding support? an API maybe? source code release for certain people? I consider myself an excellent Java programmer and I could think up a few good mods for this game :)
