Here is the template for the rail system i've found to be most effective. These are basic parts, which combined can create any railroad.

The system is easy to use, just get into the ship which is adjusted to use rails and then just fly right in the middle of the rails.
Docked ships are built in the way, which allows to use them in every direction.
Unfortunately it isn't possible to combine vertical and horizontal crossings into one part. To make it possible i would need to make 1 block wider rails without changing the ship (more wobbly flying) or make different version of rails for vertical flying.
It may be possible to make asymmetrical 3-dimension crossing, but i wanted to keep the build simple.

This build contains:
- 2 docked rail ships (7 x 7 x 7)
- 1 equipped with salvage beams and plex storages
- 1 combat optimized with AMCs
- rail system made from:
- docking station
- vertical crossing
- horizontal crossing
- exit/entry
- platform with additional hulls to keep, more or less, platform in one place (artificial mass)

Doors aren't necessary, they are just helpful to stop at the right position to go up/down. Reminder - doors can be opened/closed with docking beam, so using them is fast and easy.
I've made a hole in the platform and built this grate to show that it's useful to build stopping blocks below/above vertical crossing. Otherwise our ship could exit the rail system.

Useful note - It is possible to turn the ship left/right in such crossings, so steering the ship is easier as we can see where we are headed.
Again I've used door blocks but this time to prevent unwanted exiting the rails.
