I was thinking that they would be destroyed by the visible bubble rather than the damage. You wouldn't need them to actually hit the bubble it would just be if they get within X distance that starts at 0 and increases to keep pace with the bubble.
Nice build, my one criticism is the cluttered small detail, try replacing some of it with larger details that add character to the ship such as armor plates.
I miss the old pulses which had their range based off system dimensions. It would be nice to have the size scale with the weapon in some way, rather than having a single preset size.

After 3 iterations of reactors within the stated volume I was able to get 136974.1 e/sec. This may only be 0.55% more efficient but it does show that lines are not necessarily the most efficient design, though I did use 2 more blocks than a line reactor.
EDIT: Iteration 4 generates 137920.8...
I love building reactors. After half an hour of messing with repeating patterns I got an 11^3 reactor with 110054.6 e/sec :p
