I think that it is likely that sectors are getting corrupted by a bad blueprint, or something of that sort.

10000 segments + generating the background may be filling up the Video RAM (both take a good bit of it), causing the error. Just speculation. Try turning one or the other down.

Let me rephrase that, sorry: does it happen with the settings turned down? I'm thinking that max settings may be just enough to overload the 560 some of the time, depending on what else is running.

Did you try turning down graphics settings?

I agree that's rather ridiculous, a 560Ti should have no problem running Starmade. Seems that this can sometimes be caused by outdated Java, so try updating that. If that doesn't work, try turning down graphics settings (primarily shadows).

I (creator of the tool in question) don't hate Linux (run it on my laptop as the sole OS on it, and several VMs), I just know Windows Batch a lot better than bash. silent8captian could be a number of things, and a report from the tool would help rule out a number of them.

V(ertical) Sync locks your FPS (frames per second) to 60, which is what most computer monitors display at. This prevents the exact issue Elit3 is complaining about, and several others.
