Unfortunately, setting up seperate factories for each block type is currently the best thing you can do.
I'm sure comparing a design with a damaged ship and replacing destroyed or damaged blocks is a trivial thing to do and wouldn't take long for any mediocre PC. It was just unnecessary to code, since full construction and deconstruction had to be made anyway and can do the same job.

I guess the reason is that people can't put a 100*100*100 cube of blocks around their ship in midfight.
There should be another setting, which allows for bigger build areas in shipyards.
Put a pickup rail (PR) and a shootout (SO) in front of the pickup point PP:
PR-SO-PP-PR-PR-...
Then change the first pickup rail to a basic rail and dock to it.
