I like being AFK to make sure factories and refineries still do their thing, but I can definitely support this as an option to help servers that have a larger number of active players.
I always liked how Supreme Commander dealt with tech progression. New tech levels supplemented old ones instead of replacing them. You got new units and buildings, but for the most part they were new things and not replacements of old things. I'd be interested if some kind of progression like...
Collision damage exists but is disabled by default. Last time I tried it, a 2 m/s collision was enough to destroy entire ships. Landing on a planet without exploding and dying was basically impossible.
Instead of generating tangible resources (crystals and ore) from mining stations on planets, what if it was a more abstract economy? Like "trade depots" that slowly accumulate credits that go straight into a faction bank account, or are otherwise split up among faction members based on some kind...
Oh yeah, I totally forgot about planets. One time I glitched through a planet and warped to the other side. I tried to return to base (had no ship core on me) and got disoriented every time I crossed a plate boundary, and never made it back to base.
Royalties sound a bit too much for a game.
As for modifications, I would think that whatever flag says that the ship/blueprint can't be copied would prevent you from re-blueprinting the modified design. Unless you're the original designer I guess.
